Even with just 203 steps and careful re-use of labels which are only forward-referenced, I am currently using 12/16 in my standard configuration. For this reason, I would rule out (1) as I don't think it would be adequate for 999 steps.

I can see the appeal of both of the other options. I'd perhaps lean slightly to (2) as it gives you quick 2-keystroke access to execute up to 16 programs. But (3) would be great as well.
