I agree docuwiki with plain text files should do the job fine, as long as the templates are followed strictly.
It seems to have namespaces (directories) and then one file per page (article). This works great for the command reference, as each command can have the file named exactly like the command, and for example the files could be put on an SD card and used as an extended help with a simple program that searches for a file and displays the text, expanding the current menu hints.

Enough talking, now I have to setup a wiki server, I'll report back when it's ready (couple of weeks).
